Challenges Using Droplet Digital PCR for Environmental Samples

چکیده
Droplet digital polymerase chain reaction (ddPCR) is a method used to detect and quantify nucleic acids even when present in exceptionally low numbers. While it has proven be valuable for clinical studies, failed widely adopted environmental studies but despite some limitations, ddPCR may represent better option than classical qPCR samples. Due the complexity of chemical biological composition samples, protocols tailored are not appropriate, results difficult interpret. We DNA samples originating from field determine protocol Samples included soils which had been inoculated with soil fungus Rhizophagus irregularis (environmental positive control), that targeted was naturally negative root both categories. To control effect inhibitors, we also an organismal extracted pure fungal spores (organismal control). Finally, no-template consisting only PCR reagents nuclease free water instead template DNA. Using original data, examined factors contribute poor resolution propose best practices ensure accuracy repeatability. Furthermore, evaluated manual automatic threshold determination methods novel based on multiple controls more appropriate

Droplet Digital PCR
Introduction Genome editing tools including TALENs and the CRISPR/ Cas9 system have revolutionized our ability to edit the genome of any cell, including human induced pluripotent stem cells (iPSCs). Sequence-specific nucleases induce double-strand breaks or nicks at target sites, activating the DNA repair pathways of non-homologous end joining (NHEJ) and homology-directed repair (HDR). NHEJ pro...
متن کاملQuantification of Zoonotic Bacterial Pathogens within Commercial Poultry Processing Water Samples Using Droplet Digital PCR
Raw poultry and poultry products are a significant source of zoonotic bacterial pathogen transmission; thus the sensitive detection of major zoonotic pathogens (Salmonella spp., Campylobacter jejuni, and Listeria monocytogenes) is a vital food safety issue. Recently, third generation PCR technology, known as droplet digital PCR (ddPCR) has been developed to be more accurate and sensitive to det...
متن کاملDetection of MET Gene Copy Number in Cancer Samples Using the Droplet Digital PCR Method
PURPOSE The analysis of MET gene copy number (CN) has been considered to be a potential biomarker to predict the response to MET-targeted therapies in various cancers. However, the current standard methods to determine MET CN are SNP 6.0 in the genomic DNA of cancer cell lines and fluorescence in situ hybridization (FISH) in tumor models, respectively, which are costly and require advanced tech...
متن کاملDroplet volume variability as a critical factor for accuracy of absolute quantification using droplet digital PCR
Accurate and precise nucleic-acid quantification is crucial for clinical and diagnostic decisions, as overestimation or underestimation can lead to misguided treatment of a disease or incorrect labelling of the products. Digital PCR is one of the best tools for absolute nucleic-acid copy-number determination. However, digital PCR needs to be well characterised in terms of accuracy and sources o...
متن کاملMultiplex picoliter-droplet digital PCR for quantitative assessment of DNA integrity in clinical samples.
BACKGROUND Assessment of DNA integrity and quantity remains a bottleneck for high-throughput molecular genotyping technologies, including next-generation sequencing. In particular, DNA extracted from paraffin-embedded tissues, a major potential source of tumor DNA, varies widely in quality, leading to unpredictable sequencing data. We describe a picoliter droplet-based digital PCR method that e...
